VIP2 - Neck pickup muddy with high gain tones

So, I'm trying to dial in a good high gain lead tone in my VIP2, but my neck pickup always sounds muddy when I add a TS.
It is a Duncan Jazz pickup fitted in a PRS SE Cu24 guitar. It is a bright pickup.
This is more noticeable when using red channel in Classic, XXX, Budda with the TS before them. With 6505, 6535 and Butcher it is less noticeable, but the mud is still there.
Classic, XXX and Budda kinda need the TS pushing a little bit to have that fluid lead feel... And the TS also smooths the fizziness of the other amps.
Bridge pickup (Duncan JB) sounds fine with all amps.

Any ideas? Maybe the is a VYPYR thing?
